Starting this year, fishing licences are being issued through Balcão Eletrónico do Mar (BMar)
https://www.bmar.pt
The site is in both Portuguese and English , but the main point is that it takes 5 days to issue the license (3 days if you pay double!!) so best to plan ahead. One year license which covers fresh and saltwater nationwide is 8 euros (16 euros if you need it in 3 days).

You can still get a license by multibanco (cash machine) but the problem is inputing your id number, which is configured for Portuguese citizens ID card number rather than passport number so there´s a chance that it might not be validated if it was checked by the GNR. Also it costs 20 euros.
